How Do I Disable the Alarm System in a 2004 Ford Focus Automatic?

I have an aftermarket remote key less system in my 2004 Ford Focus Wagon. I can't start it with the key (only the remote starter works) and the LED light on the dash keep flashing. I have tried shutting and opening the doors with the key instead of the remote but the light keeps flashing.
